This does not seem like a sa-exim error, so I'm not sure why you asked here ;) But from memory ,R ,RS are flags at the end of a message to indicate that the message was read and stuff like that. This is not something sa-exim messes with, so your problem seems to be with whatever programs you are using with your maildir.
