I've had the same problems, as well as some aspect
ratio issues, but once I run TMPGenc and then run
Windows Media Encoder on the muxed file, the audio
seems to be a little more in sync and the aspect ratio
is perfect. I was pleasantly suprised.

I'm gonna have a friend start messing with the unix
multiplexing tools on a Mac OS X and see how that
goes... since I couldn't get any of the multiplexing
tools to work properly on my RedHat box.
