I've never used TyConvert but have you tried using SplitStream and 
then multiplexing them through TMPEnc? I know it's a hassle when you 
can do it all in one step with TyConvert but a couple of the local 
wizards have found some logical flaws in other programs.

Well, doing everything in linux is still a bit premature at this 
moment (IMHO). You can extract multiple streams using NFS but it'll 
require you writing a small shell script and naming them by hand. 
If you were to get tyc working under linux (I never tried, my 
compiler's braindamaged and I've been to lazy to fix it) you could 
then batch convert them in to streams but I'm concerned that you'll 
still have your audio pops.

Edmond Shwayri has been talking about modifying splitstream to 
create correctly PES stamped mpeg streams which should make 
multiplexing them into a single stream much easier I think. At that 
point you'd just need an easy way to create the script and a way to 
reliably chop commercials.

But of course this is just my understanding. Everybody please feel 
free to disagree. :-)
